First of all, you want to close off any access points. If you leave windows open near trees, then you are asking for squirrels to come inside. This is especially true of attic or upper store windows. Also, close off the chimney and other access points when they are not in use.
Next, you need to get rid of any squirrels that may already be inside your home. They most likely hang out in the attic, and they can be difficult to remove once they are there. However, if you want to take extra precautions, then you should remove any branches that stretch over or near your home. These are safety hazards anyway, and once you have a professional remove them (as well as other animals), the squirrels should have a much harder time getting to your home from the roof or upper floors.
